Why am I getting: “You've reached the 3-board limit. Upgrade to unlock unlimited boards, guest access, and more.” notification when I haven't created any board yet?
Boards in this team underneath says: “No results found” when filtering boards “Owned by me”.

Free plan - Reached the 3-board limit notification but I haven't created any yet.

The 3-board limit applies per team, rather than per individual account. So even if you haven’t created any boards yourself, you may see this notification if the team already has 3 active boards.
You can check the boards in your team by using the Boards in this team section and filtering by Owned by anyone, as shown here:
